The troops were operating in the west of Afghanistan
The claim comes as Nato revealed a manhunt was under way to find two Nato troops missing in western Afghanistan since Wednesday.
The soldiers, whose nationality has not been revealed, disappeared during a routine resupply mission two days ago.
Afghan and coalition forces are both involved in the hunt for the service members, Nato forces headquarters said in a statement.
The Islamist militants' spokesman Qare Yousuf told Reuters news agency they had recovered the bodies of the drowned soldiers on Wednesday in the western Badghis province.

The province's police chief, Abdul Jabar, said the two service members were Americans, who drowned in a river after arriving in the area during a gunbattle on Wednesday.
Earlier, Nato spokeswoman Navy Captain Jane Campbell said: "We continue exhaustive search and rescue operations to locate our missing service members."
"We are doing everything we can to find them."
The soldiers' families have been notified, and no further information will be released while the search and rescue operation continues, said Nato.
Troops from more than 40 nations are members of the nearly 110,000-strong Nato-led force, two-thirds of them are American.
The biggest contingents operating in the west of the country are from the United States and Italy.
The Ministry of Defence has said it does not believe the missing soldiers are British.
Reports of missing troops in Afghanistan are extremely rare.
An American soldier has been missing in the south since late June.
Insurgents say they are holding him and US forces in the area launched a massive manhunt.
